In my experience with alpha channels, I have never been able to make them
totally transparent to appear like empty space so I've stopped trying to use
them.
What I do is make a separate image file which is just a 2-bit black and
white mask of the part of the image I want. I use this file for a material
map with texture 1 = rgbt 1 and texture 2 = the original image map.
It works for me.
