Hi,
I'm using PovRay for windows, and i can't figure out how to make the output
file anything but the default 24-bit BMP? I'd like to export to a PGM or
other lossless format with 16bits per colour.

Um, Read the help, specifically the part on command line options:

http://www.povray.org/documentation/view/3.6.1/219/

Also, PNG, TGA, PPM and SYS (BMP in the case of Windows) are the only 
formats available, for anything else you'll have to use a conversion 
program, of which there aer plenty available.

Thanks, i've already looked at that, but it's for the command line version -
not the Win GUI. How do I input command line options in the Win version? I
have tried inputting the commands at the top of the .pov file but this
returns errors not recognising them!

Try using an ini file. You can set anything you need there.

As m1j replied, the INI file, or just to the right of the resolution 
pull-down, you'll notice an empty box, here you can enter command-line 
options.
