MegaPov is an unofficial collection of various patched versions of POV-Ray.
POV-Ray v3.5 is based on many of the patches in that collection but were
rewritten to improve compatibility with the official version of POV-Ray
and to get rid of some seriously poor coding styles. At this juncture in
time I would say v3.5 is better than MegaPov. The only reason you may
be interested in MegaPov is that it still offers some feature additions
that did not make it into the official v3.5 release because of compatibility
or design consistency decisions.
In the future MegaPov will be based on the source code from v3.5 so it might
be a good idea to wait to see where it goes from here.
