whereas the directory structure is
/usr/local/etc/povray/3.6/povray.conf
Is the KDE installer looking for the file to change in the wrong
subdirectory?

No, this can only happen if there is no io-restrictions configuration
file found at all which is only the case if you started the KDE install
without previously installing POV-Ray. It should of course also check
this before but it is difficult to check every possible misuse of the
script. ;-)

No, I installed povray exactly as per the instructions online.

I was about to say this can't be but there is indeed a small error in
the script that causes a malfunction here.
Do an 'install user' before 'install kde' and you should be fine.
