This plugin worked beautifully with my previous version of Moray.  With v3.5
the bottom two views keep redrawing over the animation bar.  Sometimes the
bar appears, but whenever I try to click on it, it vanishes and I'm clicking
on the view (and unintentionally manipulating the scene).

Is there an animation plugin made for v3.5 or is there something else I need
to do?  At the moment I'm stuch using v3.3 to create the scene and v3.5 to
render it.

Did you disable the installation of the animation plugin when you
installed V3.5? V3.5 comes with a new animation plugin that works fine
with V3.5 (some things needed to be updated).
If you did install it, did you install V3.5 parallel to V3.5? If so,
V3.5 might be picking up the animation plugin from V3.3's plugin
directory. If you have parallel installations, you'll need to set the
RegistryBase in one of their MORAY.INI's.
