There is a bug in the current build (7015) that relates to reference
objects.

If you create a Reference Object (via the Duplicate dialog) and the
turn off the Inherit Transforms checkbox, the generate POV-Ray source
may be incorrect. It does not work correctly if the object that is
being referenced has local coordinates applied to it. These local
coordinates are not taken into account in the POV file. This means
that the reference object lands up in the wrong place in the render. 

Morays displays (internal or OpenGL) is correct, though.

There is no workaround except to not use local coordinates for objects
that you are going to reference in the non-inheriting mode.
