I have noticed this transparency problem on my flavor.
I am using ubuntu 8.04 pov3.6 w/ compiz .

My simple solution was to make a compiz window rule. "No ARGM visuals
class=Povray"

if you have compizconfig setting manager, ccsm, you can set this via the gui
