My "mess" is simply sorted into a includes folder and utilities folder on the
root of C: (not as sub-folders of the Pov-Ray folder so as not to confuse into
the installation). I'm not perfect about keeping things in order but that was
my solution to try and organize things.
This way I have all downloaded scene files (pov, inc, and associated maps) in
one area along with the other things I do in a separate sub-folder, but all in
one parent folder.
The various programs, utilities such in another root folder having subfolders of
things like the Colefax and Kopp lens flare files.
Main thing to keep in mind is the Library_Path= lines in the Povray.ini file.
At a limit of 20 paths (last I checked) I still find myself commenting some out
and uncommenting or adding others there. I don't want to mix all the files into
a heap and later try to find them by filename alone, it's much easier to know
what and where they are by the folder names.
