In PovWin v 3.1g, after every render I get a message saying "RERUN.INI
changed outside of Povwin. Reload?" This happens even if the rerun.ini
file wasn't changed. Is anyone else having this problem?

I do get this from time to time, although not with the same file. I haven't
pinned down any specific circumstances for its occurrence.

I never get this message, but that may be because I'm still using 3.1e
(I'm still afraid of installing the newer version because I will lose all
my codemax settings...)

3.1e did it too. I haven't gotten sufficiently annoyed to try to find what's
causing it, but it appears that it happens fairly consistently when you switch
away from POV and then switch back. I've never seen it with rerun.ini, though,
only with whatever file I was editing at the time. I suspect that POV does an
autosave when you switch away but it doesn't realize that it was itself that
made the change to the file.

Just export the pov-ray registry branch and merge it when you've
installed 3.1g.

If it bothers you too much, turn off the function altogether by setting
auto-reload (from the editor menu) to 'never'.
