I am using the POV-Ray for Windows v3.6 program. I used the
DeepView/Swiss-PdbViewer3.7 (SP5) to generate some 3D structural models.
This program has one option to SAVE in POV3.5 Scene format. Later, I do not
know what do with this POV file to generate a high quality image.

You're half way there Joan.
Obviously you have downloaded and saved Helix.pov and Helix.inc and run
Helix.pov - that's where you got the Helix.png?
If you examine these files you will notice that Helix.pov is really a
template file and Helix.inc is a data file (your helix dodecapeptide model)
If you want to change things start by looking near the bottom of Helix.pov
after
#include "Helix.inc"
This is where you can experiment with scale viewpoint lighting and so on.
Unfortunately the structure you have is just main chain atoms so it is not
very interesting.
Could that possibly be a M3 transmembrane segment of Nicotinic Acetylcholine
Receptor?
You are stuck with the color gradient unless you edit the texture lines in
Helix.inc.

I'm using the povray from a year. But i can not succeed the fotoreality:(
I 'm trying yafray engine. But yafray need a drawing program. Now, Blender
and wings3d are support it. But I'm waiting the develop of povray. Because
i like povray's code system. The followingmodel is made my own program and
rendered with yafray. But is not complete:
